I did notice that I couldn't start deluge.
But when I checked processes I found out that deluge is already running as well is deluged daemon. I killed those processes. Now when I start deluge and close it (in classic mode) using window close box. It closes, but it seems only to close the UI. Deluge and deluged are still left running in the background.
Has anyone else noticed this problem?
I'm using 64 bit Jaunty. And everything has been working fine with older versions.

Problem was quite simple to solve. I didn't have Gnome notification area open at all on bar on my screen. I started to wonder where has Skype gone, and then I found out the problem. So Deluge was hiding because it was minimized to notification area.

Ubuntu 9.04. Classic mode.
1) Select "Pause All"
2) Close Deluge
3) Check top - deluged is there
Without "Pause All" everything is fine and deluged closes too.
