I've found that Deluge reports that I've downloaded more than the size of the torrent.

That might very well be true and Deluge has nothing to do with it. Just because it's torrent it doesn't mean there is no over-downloading. Some pieces you receive from other clients might be faulty and have to be downloaded again. So in the end if you have a 700MB torrent and had to get 20MB of pieces twice you'll end up with 720MB of download from the swarm.
