Delege for windows says it downloads to /home/kedarwolf/files. I see the files downloaded in Deluge but when I search the entire hard drive by file name or part of the file name nothing is found. I do have Linux Mint installed on it's own partition on my slave storage drive. Is it storing the files on my Linux Mint partition? Windows doesn't search that partition, it's EXT4.
Sounds as if it is trying to save to your linux disk. By default windows downloads to something like My Documents/Downloads or something like that. I don't know if your install got confused as to what OS you are using or what. You can go into the preferences and change the default download location. What happens if you right click on the torrent and use the "open folder" item?
To completely reset your settings delete the folder: (Save the state folder if you want to save your current torrents)
(Windows 7)
C:\Users\<user>\AppData\Roaming\deluge

Okay, what is happening is I need to uncheck 'Classic Mode' in Preferences so I have the Connection Manager to add my Seedbox and when I do it goes from a Windows folder to /home/kedarwolf/files and never downloads. Is there any way I can add my connection info without leaving Classic Mode?
When you connect to localhost you get the open folder dialog. If you are connecting to a remote client (even just another pc on the same network) the file browsing options are disabled. It almost sounds to me like you are running the client on your windows pc, but connecting to a daemon on a headless server. The download location preferences are based on the machine the daemon is running on, not the machine the client is running on.
Are you sure you aren't just downloading to your seedbox and getting confused thinking the files are being save to your windows client?
As far as I know, you need classic mode disable to connect to a different daemon. There is however 3 advanced options in the connection manager that will allow you to auto connect to any machine on that list as well as auto start the (local) daemon if needed.
I had no idea WhatBox uploaded the files to their server and never downloaded them to my PC. Is there anyway to get them direct to my PC instead of my seedbox? Kinda seems pointless to securely torrent then download the file to my PC.
I believe there are some scripts in the plugin section for doing that. I have never messed with it myself, but people use the execute plugin to do that kind of thing over FTP I believe. They just auto download them when the download finishes.
I think instead of a seedbox what you want is more like a VPN. Seedbox is used because of the high upload bandwidth.
