Same on Ubuntu 12.10, up-to-date package versions.
After selecting a directory to store torrent data via browsing it starts downloading into /home/user
However, it's able to move data then, but it happens in background without any feedback, so only after a while you can see it has happen.
I think problem is inside Deluge itself and not in libraries because destination seems to be not reset when selecting some directory without using "browsing"

Thanks, it's certanly relevant thing - so, the problem is in GTK. I have found some funny workaround - after selecting via "other" location just re-select predefined system place and then select desired directory back (without browsing, it's kept)

It's interesting that it happens in Ubuntu 12.10. This bug is present in Arch Linux since June or July last year (I waited about a month before posting here, thinking that it will be fixed with an update or something trivial, but it didn't).Apparently I have to add it twice because the first time I select the destination isn't registering!
Only after removing the torrent (with data) and selecting the previously used folder will work.

Have the same problem.
What works for me as a workaround is to change the destination folder location through the webUI.
Once changed overthere is sticks.
