version 1.3.13
python 2.7.13

Whenever deluged is stopped and started, preferences are ignored, and I have to reset all presences each time, including plugins.

This is really annoying especially since downloads go to an external disk.

Is there maybe a file permissions issue on the directory where the settings are saved?
