Migrating from gtk client to daemon & thin client

Hi,
I'm quite new to *nix and i'm trying to setup deluge as a service on a server with remote access. I have setup a system service running as user 'deluge' as per the wiki and I now think I need to move ~1000 torrent files & data from the deluge-gtk client running under a different user and fix permissions. Would I be better off simply running the system service under this other user? Is this insecure? the other user is my main account and is in the sudoers file.
If that would indeed be insecure, then what files do I need to move to migrate all my torrents and their download state, download location, etc.
