I want to save all torrent data for specific trackers into their own directory for organization reasons, for example:

\torrents\tracker1\
\torrents\tracker2\
\torrents\tracker3\
... and so on. Moving large amounts of torrents afterwards is not essentially not possible at least in rTorrent (ruTorrent).

Labelplus plugin supports auto-labeling rules which you can setup for defining download dir for different tracker. If you mean the actual torrents themselves, and not files downloaded from torrents, then I don't know if that is supported in labelplus, sorry(possibly though, not using it myself).
If using deluge2, then if wanna check out labelplus, then you need bdutro's fork from here:
