I don't think you need / should set the config for active port, that's more of a read-only config value. About the last one - does total_done even have a value for torrents without any download but complete data (torrents I uploaded somewhere and just checked) or is it just 0? total_done is the total number of bytes of the file(s) that we have. So it won't be 0 as long as you have part of the torrent ...

Downloaded and uploaded columns were added in Deluge 1.3.2. You can enable them under View->Columns. One thing to note is that the ratio column is calculated off the torrent size not what you've downloaded. So the value you get by dividing uploaded by downloaded won't always be the same as the value...

If you wanted to do this manually you would have to create an execute.conf based on the one Jaxon posted (while deluged wasn't running of course). Are you running deluge as a different user? It's most probably a permissions issues (i.e. deluge can read the preferences file but can't write to it). It would be useful to track down why it wasn't saving the preferences so that we can fix it and prevent posts like this in the future, or at the very...
