I didn't see it addressed exactly on the linked post, so I thought I would mention, if you use the AutoAdd plugin, you can set many options (including auto-managed) on a per watch folder basis.

IOWNSU and I managed to figure this issue out in IRC. It turns out the deluge execute plugin was crashing when torrents were added, interrupting the automated process of flexget.
