Enabling the plugin SmartMove gave me this exact issue (if anyone still cares). Just thought I'd post my fix in case it helps someone else.

Upgraded to Windows 10 and reinstalled Deluge this weekend. Happy to report that this is no longer an issue for me at least. Blanking or slashing the containing folder moves the files one level up, as expected. Hope that helps someone. Thanks!

I think SickRage might be the answer. Looks like this has hard linking built in, as well as some other goodies.

I have this exact problem. Changing from uTorrent to Deluge 1.3.11 on Windows 7 and have a bunch of files to recheck, but after renaming the parent directory, I get:
