If it can't save state and keep track of where it's at with its downloads it has to check hashes on every st...

No. Deluge config files located in ~/.config/deluge . It is hard drive.

check your logs. Is there anything about the drive in boot.log? Does it rehash if you manually shut down deluge before rebooting?
