Something messed up my torrents. How to refer it from happening again?

Hello.

Suppose, there is a torrent with one of the following structures:
ToRrEnT\
ToRrEnT\FiLe.WMV
ToRrEnT\FiLe.txt
ToRrEnT\SpAm.txt
ToRrEnT\CrAp.URL

or

FiLe.WMV

Now if I would be downloading it I would only download the .wmv file and changing its structure to:
foo [123]\
foo [123]\bla.wmv

For some reason, after a deluge restart, my custom structure got thrown away and the torrent was being re-downloaded from scratch.

Any ideas why this might have happened and/or how to prevent it of happening again?
