I am well aware of how permissions work. My point is that this it is all unnecessary.
Simply stop deluge-web, edit the conf file and restart deluge-web. The settings will not be overwritten.

Did you shutdown Deluge before editing the conf files? Deluge will update the conf files on restart or shutdown.

If you are have installed the gtk ui in windows then this should work. Make sure that you checked the box to associate torrents with deluge in the installer.
Also make sure that the remote deluged is the default when deluge gtk opens. This is a screenshot of my setup:

Very strange. Deluge 1.3.1 requires either libtorrent-rasterbar5 (currently v14.10) or libtorrent-rasterbar6 (currently v15.4) along with python-libtorrent. Whats the result for this command: apt-get install apt-show-versions #If you havn't got it installed apt-show-versions deluge python-libtorrent...
